This likely refers to the track (file) progress. It's colored according to the player skin's color scheme. Either change the color to something close to white, or create your own skin with a different design.

I had it exactly how I wanted it before I turned off the notebook with the power button. After restarting, Aimps started by showing me a choice of skins. So there was no yellow overlay. Everything else was the same, I guess.
